I've never seen this issue before. I assume you installed the Connnector using Administrator privileges? When you downloaded the installation file, did you check if the file was "blocked"? You can unblock it by right clicking on the file and selecting Properties, then check the box "unblock" and click apply.
What user account are you logged into Windows? It may be a permission issue persisting those settings to file.
Check the security and folder permissions settings on this folder:
C:\ProgramData\Wonderware\Citect SCADA Connector
The folder "Configuration" contains a sqlite file called "VijeoCitectConnector.config" where most of the settings are written.
If this problem persists, I'd recommend reaching out to AVEVA Technical Support to troubleshoot this further.
